if it has a rough idle but smooths out as you bring the rpm's up past 2000 or so I'd look for a vaccum leak......possible areas include but not exclude to......injector o-rings...any vaccum line ...intake manifold gaskets....egr pintle partially stuck open...ect ect....... a smoke test can rule out a vaccum leak quick

Run a DIY KOEO/KOER/Cylinder Balance Self-Test .....the cylinder balance test will help you ID which cylinder(s) might have a problem..... don't gue$$...

Absolutely return the plugs and wires to stock
-at least while you are chasing down this problem

Even expensive fancy a/m plugs and a/m "race" quality wires can mess with these engines and cause exactly the problems you are having

These engines seem to prefer Ford ignition parts like that
