Since the vibration increases with vehicle speed (as opposed to engine speed), it's almost definitely your driveshaft. If you've ever had the driveshaft off, you should check to make sure the bolts haven't worked themselves loose. It would ruin your whole day to have it come off.

I found out the piece of rubber that connects to the trans and the crossmember is broken and tore up pretty bad. What would be a good replacement for that rubber piece and should I replace anything else that is part of the crossmember? Where can I also find these items, Thanks

just a note on the stop bolts...b&m has stopped using them, too many poeple setting them incorectly, for 1...they should not be touching the shifter if your hand is not on it....they are to keep you from overshifting only....not to hold the shifter in place
they should allow only a slight overshift....just so you don't break a shift fork or anything...but then stop it, so vibration should not be an issue w/ them or you have them set too far
