94-95 spindles need to be grinded down just a little to clear cobra brakes, what kinda wheels are you going to run to clear the brakes?
Sorry that is incorrect. It is the later model pbr calipers on the gt's that require the grinding. the cobras have had essentially the same brakes from the 93 cobra r to the 04 cobra (excluding 00R) with the only change being rotor types/thickness (all were 13 inch, 98 had rotors that were side specific) and piston size in the calipers.

The difference between the spindles is that the 96-04 spindles are set up for a didderent front end geometery that widens the fox front wheel base. The 94-95 spindles are used mainly because of the fact that they keep the stock fox front suspension.
