On my 89 GT both front 2 drain tubes exit in the splash shield where there is a somewhat rectangular housing with a hole on the backside hole behind the front tire. You’ll need to remove the plastic splash shield to see it.

The rears exit through an elongated recessed hole about 1-1/2 in front of the rear wheel opening where the body is spot welded to the floor pan.
If you have a GT the rear exit drain hole will be cover up by the ground effect attached on the bottom between the door and the wheel well opening.

Removing to inspect the drain lines will be a real challenge I tried once and I wasn't that successful and I had the whole interior out of my car when I did mine: you may have better luck though.
To see if in fact that the drains are clogged you can use your wife/mothers turkey baster and squeeze some water down the drain hole on top to see if the water does exit through the drain holes underneath the bottom of the car. If they are clogged you can use air to possibly unclog them as suggested by sjd3021.

And for anyone whose ever wondered how the drain tubes are run above the headliner, the fronts run down the A pillar and the rears run just behind the rear quarter window.

thanks for the underbody pics.

yah i don't think i'm gonna try pulling them out, like i posted before... i pulled the drivers front one out about 4 inches and it took a while to get that 4 inches back in, so... compressed air it is.

I'd try water in 1 drain hole at a time, and if you don't see the water under the car near the spots I said I'd use compressed air and see what hits the ground.

I guess I am the only one that doesn't leak!!!! Mine did leak around the plastic guides in the body on the front but I RTVed those and I had a small leak around the screws on the glass side of the latch but with a little tightening no more leak
