Default 94 mustang gt dies after about 20 minutes. Need to wait until it cools to start it

I have a 94 gt 5spd manual. The car has gt40 upper and lower intake from a 96 explorer, bbk shorty headers, no egr, no smog pump, and no cats, and 3.73s. A month ago I did a complete tune up (cap and rotor, spark plugs and wires, fuel filter, oil and oil filter).
I was on my way home from Florida, the car started dying about every 45 minutes. At first it would start up right away, but then I had to wait for the car to cool down. It was night time, I started checking things and after disconnecting the MAF sensor, I was able to make it home (two hours with the maf disconnected, car didn't turn off).
I bought a new maf but the car keeps dying after about 20 minutes (When the temp hits the middle). It dies violently (it shakes and doesn't die smoothly). I have to wait for the car to cool off before I can start it again. Where should I start? Could it be the fuel pump? Thanks for the help.

The first thing we need to find out is whether the car is loosing fuel or spark.
As soon as it dies and wont restart, check fuel pressure at the rail. And check for spark at one of the plugs.

This sounds much more like an ignition problem, and it could be the coil , the tfi, or the pip inside of the distributor. Electronic ignition parts tend to work properly until they get hot, then once they get hot the resistance goes up and they start to fail. There are some tests you can perform for the coil to check the resistance of the primary and secondary windings, but its too early for me to try to explain it. Google how to check resistance on you coil.

And the TFI module can be tested at any local parts store, Auto zone, Advance, etc. Have them run the test 3 times as to build heat, that's when they will fail if bad.

Easy way to check the fuel pump if you don't have a gauge is turn the key and listen to see if it buzzes on for a moment to prime the line.
