dude...$700 for gears!? why didn't they just ask you to go ahead and bend over right then and there. great day. Thats why I don't like mustang shops...they do tend to charge more because they are "specialized" bla bla bla. Its not like a mustang is That much different than any other engine on the face of the planet. Now a Bugatii shop...I can see them charging out the but to do work, cause thats a rare car with some crazy stuff going on...but a mustang? come on.
Any way. this sounds like a perfict garrage party install to me. Get some gear heads together and go at it.

I use to charge 250 dollars for a shift kit install in an AOD. That included the shift kit, new trans fluid and 2.5 hours labor @ $75.00 per hour labor. I'd say he was a little high.
Sadly I sold a Nice AOD here just a while back with a new B&M converter(only about 500 over stock stall) a B&M shift kit and everything from the flexplate back to the driveshaft with shifter and lines and even the crossmember for like 200 dollars.

Called the tranny shop (atsi) and they quoted $750 to replace the converter.
Called the other speed shop in town (mostly a chevy place) he said $400 for a converter and $250 to install it....
Guess I'll try to do it all myself. Can anyone recommend a decent torque converter that wont break the bank? If I cant find one for $200-300ish I might as well pay the mustang shop to install one for $400 (I suspect they are gonna use a used converter for that price)

Gawd I wish I'd bought a 5speed.......
I'm back to thinking I might have the mustang shop replace the converter. Doesn't seem like I can find a decent one for less than about $400.....
