I have the same problem OP. I just installed a Bama tune with JLT intake and it's surging during light to moderate acceleration. Only my 93Race does it. There is none with the 87 Street and just some with 93 Performance tune. Keep us updated if you get it fixed.

@Pete, thought we weren't supposed to run the intake with a stock tune. You suggesting removing the intake and flashing back to stock? I was considering that myself this weekend.
Doesn't it bother you guys that you drop $30K to $40K on a car and it does this even stock? It's 2012 and you're telling me a car needs to warm up for more than a minute to run properly? I've been driving for 20+ years and have never had a car that did this.

With a CAI that requires a tune, or any other mods that require a tune, if you go back to your stock tune it will most likely throw a CEL. Is anyone else having these problems with any other tunes? Seems like this may be something to do with just Bama tunes. I planon moving away from my hand held tuner and going to get my car dyno'd and tuned. After the first 10 mins from a could start up the "jerking" goes away. Does it take anyone else longer than that? I thought I was the only one with the issue, thinking i may not be getting enough fuel, apparently not.

I had the same sort of issues with my '08 GT w/Steeda CAI and bama 93race tunes. If I took off when the car was cold, at light throttle and in the lower gears it would surge and want to buck. I told my wife, that's cause it's a Mustang!
I switched to a 91 race tune I got from bama, and the issue went away almost completely. So i just ran that from then on.
Here what I think. The combination of the increased timing advance and modification to the drive-by-wire throttle response tables in the custom tune are pretty maxed out, and so when the car is cold, it's not quite ready to handle that much timing, along with the quick throttle response.
Probably backing off the timing tables just one or two degrees at light throttle in the custom tune would probably fix the issue. But then when warm, that snappy throttle response that we all like would suffer. So what I'm getting at is it may be nature of the beast for a max performance tune.
That being if it only does it when cold like some have posted and not all the time.
All that said, I had 93race tunes from Brenspeed that never had the issue. BUT the car was not quite as beastly with those either. So I suspect that is because Brent is not pushing the timing advance as far as bama. I sort of confirmed this by watching my Aeroforce gauges, and timing at WOT was around 32 deg. with the Bama tunes, and only around 28 deg. for the Brenspeed tunes for same octane, of same car.

I apologize for the long post but want to provide as much info as I can in hopes of someone being able to help me out. I have a 6 sp 11' GT. I've had the JLT CAI and Bama tunes for at least 5 months now. I originally ran 87 tunes and then decided I wanted to get all the power I could, so I requested 93 tunes. At the same time, I had a Flowmaster cat-back installed. Ever since the new tunes and exhaust were added, I get a hesitation/jerking when accelerating (not even WOT). It is worse at cold starts and gradually improves as I drive. Working with Bama I've tried the idle relearn process twice, battery disconnected for 10 mins with high beam switch on, batt disconnected for 4 hours, switched stations where I purchase gas, removed and reinstalled the intake, and tried using 91 tunes. All this has managed to do is move the range I feel the hesitation from 2K-3K to now about 2500-4000. I'm really out of ideas and am willing to try almost anything short of an exorcism or voo doo witch doctor. Anyone?
First - sorry about the issues that you're having. I want to figure out what's going on and we'll get it taken care of for you. How cold is the car when you're starting it, and how long does it last? Is this something that only happens when the car has sat for hours and then only lasts a minute or so until it gets up to operating temperature?
These cars need a few minutes for oil temperature to get up, oxygen sensors to warm up, before you can have a smooth drive. This happens both stock and with an aftermarket tune. Why it happens on one tune and not on another is a little weird, and I'm wondering if that's a coincidence or really something changed between files.
If you want to shoot me over your order number to chris[dot]rose[at]americanmuscle.com, I can have Mike Wilson get ahold of you right away and figure it out. I'm sure that it's something small or possibly we're getting a characteristic of the vehicle that is coming out.
One thing to try would be stock CAI and stock tune. Give that a shot if you want to and that will be a huge help!
