I'm putting a pioneer 2330NEX HU in my 06 mustang with the shaker 500 system,I have 2 subs in the trunk running off there own amp,6.5 components in the doors with there own crossover that came with them and replaced the read 5x7 as well.The door 8" subs are stock. I want to run the front and rear off a mini Alpine amp.
The question is best way to hook up to HU ? my HU has 3 pairs of pre-outs (front,rear,and sub). The front and rear outs are HPF.
my thoughts:
front ch:front (hpf)
rear ch: rear speakers (hpf)
sub: 2 subs in trunk + door subs (lpf)

The 6x8s are powered by the Radio, you can't use the pre-outs. You just
use the HU's speaker outputs for the door and deck 6x8s. Even if you would
use the front/rear pre-outs and they are HPF, then you won't get any low to
mids in the door or rear deck 6x8s. You will have all bass and all tweet.
So, no, you use the HU's speaker wires to the car's door and deck 6x8
speakers.
You can use the sub output on the subwoofers. Also, don't forget to use
a 1.5 K-ohm resister on the amp trigger lead from the radio to the car's
turn on lead. If you do not, the amps will POP on. They only require a
5V trigger, aftermarket HUs are 12V triggers.
