Yes you can port and polish a supercharger. Rpm outlet does porting a polishing on 03-04 cobra eaton superchargers. You simply send in your existing unit and they will P&P it for $480. Its said to add +35 Hp at the same boost level. Website is www.rpmoutlet.com
Its kina hard to find the Supercharger upgrade section so I'll give you a direct link - http://www.rpmoutlet.com/03cobracog.htm

Here is a quote from their site :

Is your cobra still hungry for more air? Have you been looking for a replacement Supercharger but are worried about voiding the factory warrantee? Does blower upgrade pricing seem a bit too high? We have the answers you’re looking for.

We are proud to announce an exciting new product that works great and is priced right!

After Months of research and development, extensive blower housing porting, and Dyno time, RPM Outlet in now proud to announce that we now offers a supercharger upgrade for the 03-04 SVT Mustang.

Simply send us your supercharger, and we will CNC port your lower housing with the correct delta port angle, hand port and polish your air inlet port, provide new upper/lower gaskets, fresh gear oil, and is shipped in 2-3 business days. This is the ideal method because you can get your original one back in the same condition as you sent it. Best of all you’ll get 35+ Dyno-tested RWHP over a stock Eaton Supercharger at the same boost level.
