Does your exhaust pop when downshifting?
My '00 GT's exhaust is popping when you do long downshifts. I don't know much about Mustangs, but, on my bike it stopped doing that when I richened it up.
It's got the larger t/b & plenum with h-pipes and slp loudmouth exhaust. It's got cats (2, I think) but no MIL Eliminator. Runs great, good mileage.
Also, the check engine light came on yesterday with 2 codes, PO171 & PO174, boths banks too lean. Reset it today and the light stays off, at least for now.

Yeah, it definitely pops more when it's cold.
I wonder if the mil eliminators will help with the popping by richening up the fuel/air mixture a bit or just keep the check engine light from coming on.

Yeah mine pops when I rev it. It happens more on the "down rev", is what I think you're trying to say. Also between shifts because of the little down rev there. Happens more when cold. I think that happens more when it's cold because the pipes are a lot colder than the exhaust air and when it hits the cold pipes, it has more tendency to pop, maybe?
