Put a new battery in had the alternator change (at ford dealer) had the Alpine Unit checked for bad ground. Seemed very happy drove it for 2 days with everything on and working. This am the charging system light comes on again. It goes off a few moments later. Doesn't seem to affect performance of car. Any Idea's? It is very frustrating

Take it back to the dealer and have them fix it. They might not have bolted everything down properly, or allowed a loose connection somewhere. Good luck...
