Will a 2006 crown Vic 4.6 engine fit in my 1996 mustang GT?

Yes absolutely. You need to switch out some external parts... Exhaust manifolds, upper intake plenum, you'll need a 6 bolt flywheel (assuming your 96 has manual transmission), few other little things. If you want to keep the COP ignition on the 06 engine then there will be some minor wiring modifications. Not sure what else, but it is for the most part a direct swap and you will be rewarded with a nice little bump in power.
