It means there is a problem with the PATS system and it doesn't work anymore. If someone cuts a copy of your key they will not need to get it coded at a Ford dealership (and needing your car there and the original keys etc) to start your car.
It normally flashes when the ignition is NOT in the run position. When you start it, it will stay on for approx. 5 seconds then turn off. If it stays on, there is a problem with the system and it disabled itself (because if it can't read right, it prevents you car from starting and prevents you from ideally getting to a Ford dealership to get it fixed).
Not a major deal... if you're worried about someone copying your key and starting you car and driving it away, go get it fixed. It may also fail completely later on and your car won't start (it will crank, but there will be no spark). Just something to consider.
