Welcome to the forum. The Blue Oval Industries STB will fit over both the factory OEM cover, as well as the Midwest Auto Gear plenum cover...
To obtain optimum clearance when using the OEM cover, install the back two legs of the cover UNDER the fuel rail studs, instead of on top of the stud. It will clear either way, but much better clearance when installing below the stud...

however that mod doesn't really do anything perfomance wise and you'll end up throwing it out if you go with a twinscrew later on...I found that out the hard way...just FYI If you're looking for beautification then go for it though!
