With the GT500 pump wiring it is almost always a badly connected wire, bad ground or wrong gauge (too small) wire used.

I bet the pumps are fine. Where did you buy the harness? If you just got it from a reputable shop, see if they can swap it out for a new one. This wouldn't be the first bad harness i've read about, more like the second. ;^)
