I just switched the pcv valve around so now its sucking air from the cam cover into the oil separator, does this sound right ?

I was under the assumption the best way to plumb one of those was to run both sides to a breather can and plug the intake.

Air should be flowing cam cover > oil separater > intake. You can have a pcv between the cam cover and oil separator if you like. Just make sure its flowing the right way.
