I suppose it could be a problem with your rebuilt auto or the torque converter, but I know nothing about automatic transmissions, so my guess is still a misfire.

Another thing. Is your alternator stock? When the stock alternators fail, they can wreck havoc on the cam shaft sensors. It will eventually set a p0340 code, but it could take awhile.
One other thing, when's the last time you changed the fuel filter? I would go ahead and change it anyway, since you said the car sat for 3 months. Also your gas can go bad after sitting for 3 months
