Noticed this yesterday after a hard rain. The water leaks in and sits in the basin where the top folds into the vehicle. Its not leaking from the window and its not a hole in the top itself it just seems to stream in at about the same place where the exterior top molding is (seems like a clue). Unfortunately, when I Google the words "mustang" and "leak" it only addresses the front drain. I linked a picture of the water streaming in.

I'm not at all familiar with the vert and how the top attaches to the body. Sorry. Hope someone chimes in.

My vert doesn't leak - and I've had the top replaced. Sorry no suggestion other than to find a place that replaces tops and take it to them for their opinion (not the dealer).
I think the back is stapled in - perhaps something is loose.
