Default V6 to 5.0 Swap Tx Emissions Problem

Hey guys!
I just got off the phone with a shop that is willing to do a swap for my mustang. Problem is, he says that my stang will run into legal issues such as emissions or the VIN has to match or something like that. I didn't quite understand it. He says the only way to get around it would be to register the car in a county that didn't check emissions. Does anyone know anything about this? Any advice would be very helpful. Also, wasn't sure if this was the proper place to post this.

A Ford stealership should be able to flash your vehicle's VIN into the new PCM to make it street legal.
