Default 2001 Engine in a 2000 Mustang

I bought a 2000 Mustang V6 with a seized engine,
Then bought a 2001 Engine.

I've got it running and driving. Then it started to stall often and then wouldn't even start. I've now got it to start but normally stalls right out. Giving it gas will keep it started for a few sec longer.

Scanner gave me 2 codes:
p1414 Sec Air Injection (Haven't looked into this one yet)
P0118 - I bought the part (Engine Coolent Temp sensor) Then found out the 01 requires a different sensor? I am kind of confused on this. Should i swap the Intake with the 2000 engine.

So, I think my alternator could be bad now aswell. Because when it died, i attempted to start it and it killed my battery that i just finished charging.

So i used the original alternator from the 00 engine. and I just read that the 00 alternators weren't compatible with the 01 engine. Should i order an alternator for an 01 - 04 mustang then?

Lol why wouldn't the alt work with an 00 and a 01? Sounds silly.

It works. But for some reason everywhere i go, Says 99-00 Alt isnt the same as 01 to 04. I'm using it, I'm just trying to figure out my problem.

It'll stall out almost right away if i don't give it gas. But if i put it in drive i can drive it but once i stop it'll stall as well.

It was driving just fine. and Running great for the first week or so. Most i drove it was a mile or so, Because i was still working on it, Just took it around the block to test it out.

I usually put a one larger size alt on my car than the one it came with.
