Would Ford paint my side-scoops and louvers?

Not too sure about ford but I had my local body shop paint then and install them and it cost me about $150. Hear is a lesson learned with those things. Don't use the double sided tape when installing. Make sure they use some kind of very strong glue or weld.

If they even could paint them, how much do you think it'd be?

Well, I knew at least one person here works at the dealership and was just seeing if anyone had tried it before. I'm going up there sometime this week to pick her up, so I can ask then.

Most dealerships these days don't have their own body shop, they contract it out to someone else. Is there a reason you want Ford to do it? That's not going to ensure that the paint match or quality is any better. Just seek out a good quality paint shop in your area. Talk to some gearheads at a car show, usually you can identify the good places pretty quick that way.
