So what would you guys do next?
Alright, I have my 2006 V6 Mustang Pony Package w/ IUP and I love her more every day!
Here is a list of my Mods
Cosmetic Upgrades
Pioneer Avic-Z1 Navigation System
Pioneer I-pod hook-up
Roush Painted Hoodscoop
Red-Line Hoodstruts
4.0 Plenum Cover
Street Scene Center Fog Lights
Painted Blue Calipers
Black Shorty Antenna
Performance Upgrades
C&L Cold Air Intake
I3AMACHIPS X-Cal 3 (89 Performance, 91 Performance, and 91 Torque)
Pypes Performance Dual Exhaust Emissions Legal X-Pipe
So what would you guys do to get the most out of my upgrades? I'm looking for more horsepower and torque. My main concern of changing parts is my tunes, if I change out the axles or get bigger rims/tires (currently 17") will I have to order new tunes? Preferably if I change gears or things like that.
Ideas welcome!

How much are you looking to spend? You could do gears and tlok. You dont need to get a new tune, you would just have to adjust the parameters of your current tune. Also a nice thing is the drive shaft.
However, personally, if I was in your position, I would put the money in the piggy bank and buy a supercharger later on.

First, how much money r u willing to spend now? And how much r u looking to spend total in the future? If it's going to be $4k or more in the future buy a supercharger, preferably intercooled after u save up, and if u have more money get the turbo instead because u're never gonna find that muchperformance in bolt-ons for the same dollar value. Gears(4.10's or 3.73's)/T-lok will show u biggest improvement now(bolt-on wise)and will run about $650-$850 installed. U need to fix ur speedometer now with the tuner and u'll be fine. good luck!
