It is possible that your car has a dreaded leak that has plagued many Mustang owners. If you do a search on Leak here on this forum it should bring up a lot of topics on the subject.
What year is your Mustang? Have you checked the flooring on the passengers side near the smart box for moisture? Those that have had problems, experienced the carpet in that area kind of wet.

So far I've had mine a year with no problems, but I do not drive it in the rain.

Sounds like the dreaded passenger side waterfall to me... Ford FINALLY put out a TSB on this issue (about a year too late for me...I had to diagnose and fix mine myself after the dealer tried 8 times and didn't fix it): http://home.nc.rr.com/mackowsky/car/tsb07-14-06.pdf

Unfortunately right over the electrical junction box inside the passenger side kick panel in the footwell.

Being a manager at a dealership I can tell you that if you have been in for diags that may have been caused by a mod (amps) and no codes show up they will be quick to charge you a service charge. Just explain that you did a proper install and not some hack job. Failing that go to another store that does not know your history.
