Default Questions about procharger setup, tuning, and concerns

I have a 2007 Mustang V6. Mods to it so far is: limo tinted windows, flowmaster super 40 single, 18' American Racing Shelby Torq Thrust Rims.
This is what i got :

ATI Ford 05-08 Mustang V6 - Procharger H.O. Intercooled Kit P-1SC ATI1FQ202-SCI
-12 psi
P-1SC Head Unit
2-Core Intercooler
DiabloSport Predator Tuner
MaFia
39lb Injectors
GT40 Super CarFuel Pump
NGK IX7 Spark plugs

1) What should I do for tuning? Anyone know or done anything with this setup?
2) Is there anything I should be concerned about with this setup?(ex. drivetrain problems)

Also, i was looking into getting the Ford racing 3.73 gears and the Ford racing t-lok. Also do these mods mess with your speedometer? And is it good to get these before I get my car tuned after the procharger is in?
