Never had the issue myself but others claim this procedure works.

Yes, that's how you set most power windows for auto, but his stops at the door
OPEN DOWN position, when he puts the window up. You have to put the window
down, disconnect the battery, reconnect. Get in the car, close the door, turn the
car on. Wind the window up, and it should now go all the way up. Release the
button, then pull and HOLD for 2 seconds. You should not have to hold it twice,
I have always only done it once.

Unless there is an obstruction or physical issue with the window track or motor,
the window should go all the way up when resetting power.

I cant wind the window up all the way when closed or open. It just goes back down half way. Stomped.

I have to do this procedure after battery replacement on my 2007 Mustang, so you might want to pull the ground cable from the battery for 15 minutes, reconnect, then give this a try
------
Restoring the Express Up functionality (Front windows only)

Under low battery power conditions, Express Up only functionality may
be lost. To reset this function after restoring full battery power, pull the
switch to the Express Up position, hold the switch until the glass
reaches the stall position and continue to hold for 2 seconds. Push the
window switch DOWN and operate the window to the full down position.
Express UP will now be functional. Perform Express UP
re-calibration with door closed only. Calibrating with door open
will cause the window to continuously bounce back.

Like I said...

Also, if you wind the window up, then it gets to a point, then automatically winds
half way down, it's detecting an obstruction, pinch protection. Like when I put
vent visors on my Jetta doors, they had clamps that go inside top of the window slot.
So, when I would put the window up, it would get all the way up to the brackets, then
auto down half way. Just adding a few millimeters into the window track there set off
the pinch detection. So, I had to reset them by disconnecting power, then wind them
up till they stopped, then pulled up on the button for 2-secs to set. Was fine after that.
