Default Ok, new problem... engine clunking?

I dont really know how to describe the problem but the engine usually make a sort of deep sounding sound that usually comes around once every revolution or so. Its not really a clunk but it a deep sound. Doesnt change the idle or make the car run rough or anything like that but its more audible than usual.

Reason why I am worried about this is because a few days ago my CANBUS system decided to reset itself where the oil pressure goes to 0 and all that stuff. Well I reset it and then it threw a p0463 and p2068 obd code with a check engine light. I was thinking it had to be false because it came on so fast (right after unplugging the battery). So I did it again (unplugged the battery) and it got rid of it. My wife told me the engine sounded different when she was driving it. So I turned it on and right after it comes out of startup idle it starts to make that noise. Its coming from the passanger side and it sounds like its coming from the top of the engine.

Other thing that was wrong with my car a few weeks ago, the volt gauge would randomly show over the high mark and sometimes under the low mark. It seems like the gauge is just bad. I checked the voltage at the battery and it was still showing 13.84 volts while running when it was reporting a high charge rate.

I talked to a mustang friend and he thought it was a missfire and thats what im hearing. He thinks its a coil or something that went bad.

I am just trying to figure out why my car reset itself and then started this problem. It used to get reset from my iPod adapter when it would use the power from the CANBUS system to power the adapter. Now I have on that plugs directly into the 12v of the car so I got around that.

If anyone has any ideas please let me know. Right now I think it could be:

broken valve spring (then why would my computer reset?)
coil pack (could have reset my computer also, right?)

It seems to go away at higher RPMs. Almost like its harder to hear but maybe still there. Doesnt get louder with RPM though.

you didn't mention anything about
reloading your tune, so i would either
reload your bama tune or put the
stock airbox back on and return to
the stock tune.

at this time, these problems sound PCM related

I reloaded the tune. With the stock tune, it seems to idle a little different.

Can the PCM cause one cylinder or one side of the engine to sound like its clunking?

I was going to do that last night but it was just too dark/late. I will put one up after I get off work, or see if my wife can do it. Thanks for the help so far!
