And the issue here is very rare, first time I've heard of it.

The 4.0 is a strong engine, and can take a lot of abuse. I put 203,000 miles on mine before I sold it in June 2012 and ordered my 2013. That was after 2 race seasons with a 75 shot of nitrous, and then pulling the nitrous at 90,000 miles and installing the Xcharger Xtreme on it. The car was still running mid 12's with 203,000 miles on it, the new owner has over 212,000 on it and takes it to the track also. Only thing ever done to the engine was regular oil changes and new spark plugs - and since they were so cheap, and I put so many miles on a year, and abused the car racing it hard, I pulled the plugs each spring to check them but for $3 a plug why not just put new ones in each year.
Agreed. Options are, 1)have Ford dealer tear down motor and tell you the bill for rebuild will be thousands upon thousands; 2) buy a rebuilt from someplace like LKQ for ~ a couple thousand; 3) take a VERY cheap gamble and buy Redfire's motor (or a junkyard motor, for that matter) for ~$200-$800; 4) hope you are involved in an accident caused by the other driver who has full coverage insurance and let the insurance company bail you out.

I don't like those options, either. ATM my 08 GT motor with 100k miles on it is dying a fast death and I can tell you, being in the same crappy situation as you, I don't like the answers but it "is what it is". Good luck.

Decided to stay with the original motor. Had a tune up while everything was apart so wires and spark plugs replaced, oil changed out, all wires, hoses and belts inspected.

They had the car for 3 weeks. They could never give me a good reason of what was taking so long, but I had a loaner from them so its not like I was paying for a rental.

All said and done...1600.

Default Update?

@Lordripberger I know this was 9 years ago but curious if that fixed it and how long you owned it after the replacement. Did you have any other problems after the timing guide and chain was replaced? My 2010 needs the same repairs, trying to decide what to do.
