Does the 6 speed auto do a pretty good job with a custom tune?
in terms of holding gears to red line, throttle response, firm manual gear selection etc.
What kind of rear end gears are best for the 6 speed auto and street tires?
I had 4.10's on my 2008 Auto GT and it was burning rubber all day on street tires. With a Vortech @ 10 psi, it was useless on the street from 1st
With a higher stall torque converter, what commands lock up (TCM) and when(which gear) ?
Do the converters generally slip a lot or are they generally tight with the Mustangs ( mostly dependent on manufacturers and build, I know)
Not looking for anything too crazy of a stall, just something to compliment the auto and street tires.
Is it possible to tune the auto trans without changing things in the stock tune? just make the transmission more responsive?

The 6R80 works wonderfully with a custom tune. You'll certainly see more throttle response and firm shifts at WOT, but smooth shifts at cruising speeds. The factory torque converters do a decent job too. We've been as fast as 10.4 @ 130mph with our bolt-on GT with a 150 nitrous hit, while using the stock converter.

Damn.. that's a beefy converter is it handles the hit to run 10's..
are torque converters and gears a common mod on the new 5.0's?
or would it be better to mod elsewhere?? Not looking to be the 1/4 mile king or anything, but I do want my car to trap at least 120mph with bolt on's, without spending a mini fortune...

Torque converters are decently common with the GT 6R80 transmission. Not everyone likes to dig that deep into their Mustang, mostly because of labor costs, but those who do get to reap the benefits. Put it this way, I would absolutely install an aftermarket torque converter if it were mine, just because I enjoy the drag strip.
Gears depend on the rest of your mods. I would do the converter before gears, but I would also do 3.55 gears if I had to choice. Again, if you strap a turbo to the car, you may want lower or stock gearing.

My first mods on both of my 2013 and 2009 Charger RT AWD were 3200 and 3500 stall torque converters
Great bang for the buck and dropped 1.5 total from my custom tuned 09, and 0.5 from my stock tune '12.
I am hoping to replicate that type of success with the new 5.0
What commands lock up in the 6R80 trans (TCM) or can it be activated through the tune?
reason I ask is I don't want it flarring/slipping constantly with normal pressure on the gas pedal. On both Charger's, they slipped a lot until I used a Mopar TCM to lock it up in 2nd gear and only flashes hard in first at launch...

The PCM does have control of the torque converter lock up. So, there's adjustments for that in the Bama tune, as well.
Since you're looking for particular features, it's best to call into the Bama Team and let them know exactly what you're looking for. They'll let you know what's feasible or not and get you rolling!

Gears really depend on the power of your Mustang and the tire you're running. If you have basic bolt-ons, 4.10's, and a 28" tall tire, you'll be okay. If you were to add nitrous or a supercharger, you'll most likely run out of 4th gear before finishing the quarter mile. So, it's best to adjust gears depending on your current mods and plans.
