There is a plug made that has the correct thread for the alternator bolt. I don't have the part number but that is what you need.
Putting a plate over the end of the head will move the alternator toward the front and it will not line up unless you use a shorter spacer. Get the right plug and make it easy on yourself.

Ok it looks like the plug kit I ordered from Ford actually comes with a threaded exterior and a threaded interior to accept the alternator bolt.
I will keep you posted as the Tech I spoke to told me I may run into more problems as I changed to a later model water pump (drivers side exit, so I can run a cross flow rad) and The ols style brackets may not line up. It looks like they will as I have kind of mocked it all up in the engine bay.
I thought I had my camera with me yesterday but I didn't, today I will try to get some pics to illustrate what I am talking about.
Oh yeah in case anyone needs it later the part number is F4ZZ6E086A
