No, it doesn't sound ridiculous if they're doing all the work, but why would you rebuild a 3sp? Especially one of thosecrappy 65-66 versions? You can get a rebuilt 4sp toploader from Bob Kees for like $800 and do the work yourself (it's really not hard). Add $200 or so for a clutch kit and you're out for a little over a grand. Heck, you could even pull a T5 out of a fox, get it rebuilt, and do the entire swap for probably around $1500.
And yes, there are both 3 and 4sp toplaoders, and 2 versions of the 3sp.

No, that's a fair price.
However, if you're going to spend the money you may as well, as suggested, just get a 4 speed and just put your 3 speed away in case you ever want to make your car "original" again.
Or, since 3 speeds are not terribly popular and are relatively plentiful you may look at getting a used one to replace your broken one and save a buck or two.
I have a 3 speed in my car which I like just fine but I wouldn't spend ~$1000 getting it fixed if it had any problems.
Oh, is your transmission a 2.77 or a 3.03? (Do you have a i6 or a V8?)
If it's a 2.77 then $950 is very reasonable since that's one of the weakest trannys Ford ever made and it's getting harder to find parts for them.
Shoot, I had trouble finding 2.77 parts 25 years ago!
3.03's otoh were used in lots of Ford cars & trucks.

I believe 65-66 used the 2.77, no matter which engine. The 3.03 didn't show up until 67. Easy way to tell the difference, 2.77's don't have a syncro first.
I would definitely recommend storing the 3sp and swapping in a 4sp or T5. It'll be more durable either way, and I'm sure you'd appreciate the closer gear spacing
