RE: upper control arm hitting tire?...pics
The Balljoints look installed correctly! although it does look like the balljoint protrudes down a bit too far. I recently installed all new on my '66 and the joint sit up in the bend of the control arm,
Have you change brake setup?

That ball joint does look like it has a spacer. But I do not think that is it, I'm leaning more towards 6marc5 and needs correct alignment.
Does the neg wedge kit put the spring at that angle? My spring and perch are not at that angle. My perch is a lot flatter.
I think 67mustang302 has it................. I does look different from mine, and I do not have the wedge kit.

It's the negative wedge kit, it raises the a-arm above the stock location relative to the spindle on the tire side because of the size of the spacer. Once you go to 17's the wheels should clear the a-arm(hopefully).
Also if it's off the ground with the suspension totally extended, the a-arm will be angled towards thewheel more than when the suspension is loaded. If it's still in the air, or not totally loaded then put the car down, and roll it back/forth about 10-15 ft to settle it, then look. It's not alignment, the camber couldn't be that far off(negative camber)without there being severe a-arm damage.

the balljoints are installed correctly,..100% positive,..
wheels and tires are stock wheels and tires that came on the car,...
parts where the same as originals....
there is a spacer there cause it is part of the negative wedge kit,...
the brake disks wouldnt affect this,..and it is still the stock brake disks and stuff i put back on,...just no calipers,...to be able to roll the car,...
i am hoping that with 17s,...this will not be a problem

Larger rims would easily clear. The only thing I would worry about is the angle of the spring and ball joints (most likely due to my inexperience w/ wedge kits). I bet Daze and Scott H have some good experience with the wedge kit etc. and could help out.
