Unique Tuning Issue (FYI)
Hopefully this doesn't happen to any of you. I had a new audio system installed- Clarion head unit and JL audio speakers all around. It was a pretty big job that Tweeter performed because I also had the component speakers replaced and added a sub and 6-channel amp. Sounds nice. Anyways...
That was last week...
Today, I installed the C&L intake. After installation of the new intake was complete, I plugged in the SCT XCal2 into the OBD port. When the time came to turn the key to the "on" position, nothing happened on the tuner. The tuner was still waiting for some signal telling it that the key was turned. Every time, the tuner timed out.
After talking with an SCT tech, I'm about 90% convinced that there is a conflict with the wiring modifications performed with the audio installation. I'll be heading down to Tweeter tonight to see if they can fix this problem. Hopefully it's an easy fix.
So, I had to re-install the factory intake and deal with my shattered dreams of getting a little faster. Although it was easy to reinstall the factory intake. I wish that I had attempted the tune before installing the intake. I would have spared 30 minutes of my precious time.

Interesting... Keep us up to date on that it turns out being. I can't believe that anyone ( even a non car audio specific shop ) would somehow use any of the OBD II wiring for anything.
Hmmm.... You know, the third little harness that plugs into the factory shakers, that is not used with aftermarket harness adapters is a communication link to the Spanish Oak processor. When I installed a DVD Nav system, I accessed the Ford Tech factory website and went into the diagrams to see what it was. I wonder.........
Even though I did not have a shaker from the factory, I have allready replaced everything in the car with premium JL equipment and an Alpine head-unit. This includes a 500/1 and a 300/4, which draw quite a bit of current. But to date, I have done numerous retunes on my car and never had an issue like what you are describing. I'm interested to know what you find to be the problem. As the manager of a Mobile Electronics store myself, I'm curious to know what you find.

I have a Clarion in-dash dvd player and have replaced all the speakers and added two Kicker amps and a Solo-baric L7 12 in my car. I just got my SCTII and used it monday night. No problems with the tuner so far.
Last night, I spoke with the gentleman that installed my audio system. He said that he did not do anything with the factory wires (no cutting or bypassing). According to him, the audio install should not have anything to do with my problem.

Got the replacement XCal2 today and it worked! The previous one was just faulty. Thanks to Brenspeed for sending me a new one the very next day. Just took a spin with the 91 octane tune. I like.
