Check the runners for dirt or anything which might make the window motor work harder. it's sensing an over current and refusing to lift the window. Maybe a bit of oil/grease on the mechanics might halp.

Had the same thing happen when I still had my '05. It just went away on it's own, then I traded the car in on an '06(with almost the same mileage as my '05 as of now, my '06 hasn't had any of the problems my '05 had, i.e. dead battery, bad TB, clicking front strut mounts, loose front cross member, bad fuel sender/filler neck, leaky pass. side weather stripping, rattly dash, argh!).
I'd say a sticky/dirty window switch, pull the switch & clean it and apply some dielectric grease.

ok fixed the problem, i reset the window like it says to in the manual, hold the switch up after the window closes for like 5 seconds and now it works fine.

has your car died on you latley? i remember my battery went dead and it messed up my power up on my driver side, all they have to do is reset something at the dealership. also when you power down if it makes a CLUNK noise when it hits the bottom its some part in the door, ill find my reciept for the service and let you know what the part is.

Mine did the same thing after the Skipper didn't power down properly (didn't notice) & flattened the battery. As you've discovered there is a reset procedure in the handbook.

+1
owners manual reset procedure

ROLL THE WINDOW ALL THE WAY DOWN AND
HOLD THE DOWN SWITCH ON FOR 3 MORE
SECONDS AFTER IT REACHES THE BOTTOM.
ROLL THE WINDOW UP AND HOLD THE UP SWITCH ON
FOR 3 MORE SECONDS ONCE IT REACHES THE TOP.
DO THIS WITH THE DOOR CLOSED.
