Default power windows problem

I really dont need to get flamed all I really want is some advice from people who own mustangs.I install systems and radios in cars as a side job, but they are usually older cars. A friend of mines little brother got a radio for his 06 mustang, so I was going to put it in for him. Well after getting the panels off and taking the Shaker 500 unit out, I was stripping wires on the hareness. To backtrak real quick, I had to put the car in gear to help get the console and panels off, and i forgot to turn the ignition back off. Well that made the red ignition wire a live wire. I finished stripping the wires for the harness i went ahead and plugged it into the male end that used to go into the shaker 500 unit. Well i dropped the the harness and the red ignition wire apparently hit a ground somewhere, it madea spark, i really didnt think much about it. I finished everything and plugged up the radio and it wouldnt turn on through that ignition wire, but when i touched it to the yellow constant power wire, it worked. But after finding out that the radio work my friend tried to roll down the windows and the power windows wouldnt work. I all the fuses in both fuse boxes, i tested them too, they were all fine.
So my question is, what did i short out? is there some kind of junction box that both of them run to? Now i know when you turn the car off and pull the key out the radio and windows can still work for like 10 mins or so. I was thinking maybe I shorted the ingnition wire to the radio and the windows. But i really dont know, this is my first time Ive ever worked on a mustang so Im new at it. Any advice would help.

Your problem is probably in the SJB (smart junction box) located in the passenger side kick panel. Its more than jsut a fuse panel.

yea i traced the wire to that box and it looked important so i really didnt want to take it off. Am i gonna have to replace it?

Did you check both fuse boxes, one in the car and one under the hood?

Its either a fuse or the accessory delay relay inside the SJB.
Fuse 44 in the BEC under the hood. Fuse 6 in the SJB.
The window motors have their own logic circuitry and work
off of the window switches directly. If you loose a ground,
it could cause them to stop working.
