Default Dead Battery & Error Codes

I know there have been issues with this before, but I can't find anything in the search engine explaining this exact issue. Long story short:

-Typical dash display chaos with no blinker sounds, chimes, and radio
-Error codes P0463 & P2068
-Dead battery & had to jump

I had this code yesterday. I let my car sit until today so I could have more time to look at it. Is there something in the computer that would have made my battery run down? After jumping it I had the battery and charging system tested. Both are good with the battery having a low charge. I have a Brenspeed tune and CAI installed so I'd like to get more info before converting back to stock and taking it to the dealer.

I was wondering if there isn't there perhaps a connection to the water leaks and this dead battery issue? Has the car gotten wet recently?

I thought about that and pulled the carpet back on the passenger side. It's dry as can be. I'll remove the right front wheel and check the gromet that's supposed to be leaking in these thingstomorrow to be sure.
