Mmmmmmm, could be.
Or maybe not if you are one of the lucky ones.
There have been instances where
the PCM was flashed with the newest
revision of software. If so, your tune
will be gone and it wont run properly with
the CAI installed and a reflashed stock tune.
You do have the TPMS sensors installed in
your aftermarket rims, dont you?

Whom installed them on your rims?
Some have been known to not use the 3M
adhesive tape under the cradle and the
sensor has spun or come loose.
Remove your tires one at a time and
shake them to see if you have a loose sensor
before taking it to the stealership because
they wont warranty aftermarket tire/rims
if they didnt sell/install them.
Maybe Diagnose The Problem yourself?

If the sensors came on your stang OEM and were previously programmed
or 'trained' at the assembly plant before being shipped to the dealer,
then they should already be 'trained' and further training should not be needed.
If the sensors were purchased new from discount tire and the SJB does/can not
recognise the serialized coded transmission, (so other TPMS equipped stangs
at stop lights wont be read by your SJB) then they need to be trained at the stealership.

deek - tell the service writer not to let the Tech flash the car, and leave a not on the OBD port - "DO NOT FLASH PCM" and you'll be fine, I did that 2x when the car was in for a recall
