My own Body Shop Nightmare
Got backed into and there was 2K in damage to my front bumper and right quarter. While my stang was in the shop they called to let me know that they stained some tubes in my engine compartment and offered to paint them the color of the stang. The tubes liike nice but what a mess the rest of the car was in... Went into limp mode within a 1/4 mile due to a sensor not pluged back in ( was an easy fix). Paint bumps all over the bumper, the steel on my computer and on the supercharger bracket are stained, overspray on my windshield, the hood is off by about a 1/4 inch to the left, the tube into the throttle body is crooked, white crap in my engine compartment (some kind of polish compound is my guess), They pulled my dip stick and didn't reseat it properly so I now have oil all over my valve coverr and I had a scratch in my trunk ( didn't ask for it to be fixed) and the covered it with a mismatched paint.
Do I give them a chance to make it right or take it elsewhere, get an estimate and sue them for the repairs? It was dusk when I picked up the car and missed most of the issues other than the paint bumps. They are aware that the paint job needs to be buffed.

Sorry to hear, that really blows!! I'm having issues with my own shop as well, and it's a nightmare. Me, personally, I am having them fix it, since the insurance company won't step in and the only other way I can choose is a lawsuit, and it won't fall under small claims. Mine was all body repair but seems yours include mechanical, which is even worse. Was this an insurance shop or did you choose it?
Did you take pictures to document everything? Insurance shops aren't usually known as the best for repairs but I know how everything is a time constraint from the time of the accident to taking to the shop, and a lot of times the insurance company will just pressure you to drop it off at one of their contracted shops. Perhaps pascal can shine more light on the subject. If this is under small claims, they would most likely try to have you work independently to work with the shop and a suit is the last alternative. Doesn't hurt to see what the procedures are in your state though.
The contract with your insurance company requires that they pay to have your car repaired so that it is in the same condition after the repair as it was before the accident. Telephone them and tell them what happened. Ask them what they want to do in order to honor their obligation under the contract. Or, if you have an independent insurance agent who placed the insurance, call the agent.
What gets irritating is that most shops just care about getting cars in and out, getting paid and that's it. What ever happened to reputation??
I wonder if things tend to be a little different if the insurance company pays the insured first. Geico was supposed to have done that with me instead of sending it directly to the body shop. Then I would of had the upper hand of refusing to pay until the work was done right. Instead they got the money and just kick you right out the door. BS.
