Automatic Transmission vs. manual
IMO:
If your using the car as a weekend fun car, go stick.
If it's a daily drive, go auto.
I got an auto due to the fact that mine's a DD and shifting in traffic can get old fast. Don't get me wrong though. I love driving a stick but it can get a bit tedious in traffic.
Autos can actually be quicker than a stick unless you are experienced with shifting at the right times, especially with a tune.
If the choice is auto you get the car and manual you do not, the choice is obvious.

I have an automatic with a handheld tuner with a custom tune. It helps out alot with firmness of the shifts. So it goes in hard rather than soft and slow and by many standards it is best for the tranny with the new improved shift points. Since then i have been to the track and have beatin many manuals. The tuner shifts the car as if u were power shifting. So with that said get the auto and a tuner and u will kill most manuals if they dont know how to drive.
Mine is an auto and I blow stick drivers off the road with it. Custom tuning and shift points make all difference in the world. I have just as much fun in both types but I sure do love the convenience of an auto since it leaves your hands free to do more important things when you have a passenger *wink wink, nudge nudge*
It's really not going to matter. Whether you're getting a 5.0 or the 3.8 you're still gonna move regardless if you buy auto or man. I drive a truck for a living so I opted for the auto on my '10 to give my knee a rest, it's just a personal preference as todays auto's are much improved over what they used to be. Especially with a tune like they said^^.
I was originally going with a manual but that fell through and I went with an auto. There are times where I feel like I'd like to swap out the trans but I feel like it's a case of you want what you don't have. If you get a custom tune, the shift points are much improved and there really isn't so much of a performance advantage between auto-manual anymore. I also feel like the "novelty" would wear off quickly with all the stop-and-go traffic around here. Either way, you're getting one hell of a car

I prefer stick shift but the auto ain't bad.. keeps me out of trouble lol
With that 5.0 and a 6 speed auto, its a great set up!
The auto would be a lot more fun with paddle shifters and a Sport Mode to keep it in gear longer rather than up-shifting immediately. We'll most certainly see paddles by 2014 model year - in my opinion.
