Try it again while I look for the "Try it again" icon.

I have not messed with mine but I can bet it is a window stop adjustment as I said before. There should be a physical stopping device in the door....not just that the motor stops running. Here is a doc. on an '06 that shows what to do. You can do it yourself of visit a dealer....but you see what needs to be done.

LOL! Well, it COULD be mechanical but I still wouldn't give up on the calibration.

I believe the calibration is only designed to set the drop for door opening and closing and window motor stop at the top and bottom of the window travel. The window still needs a physical stop.....or at least my '07 did as has any other factory elec. window I have dealt with (Explorer, Caddy, F150, etc). This physical stop is what the motor senses and causes the power to stop trying to run the motor more.

I had heard others that had issues other than the door opening drop that the calibration procedure fixed. I'd hate to tear into it only to find it WAS the cal.

Not saying it is or is not the calibration. If the calibration does not correct the problem....re calibrating it several times most likely will not make it better either. Just providing options.

I disagree...my drivers door window was't going all the way down as far as the passenger side. I did the re-recalibration a few times and it worked. Like the op I believe I even posted the question here on the forums back when I first bought the car last year.

As others have said do the recal several times as I remember having to do it more than once before I got the timing/steps just right. It's hard to know if your doing it right iirc so repeat it several times till it goes all the way down like the other side.

EDIT:

Here's the link from last year when i posted about mine having the same issue:
