Question - I've never had a dealer modify a car for me. If the dealer takes care of ordering/installing the add-ons, and removes the stock components in the process, should/do they discount the cost of the add-ons based on the value of the removed parts? For instance, if I were to buy a stock hood from Ford, it would cost me $1300. Will they take that into consideration when charging me for the hood they're going to install (which is half the price of the stock hood)? The same goes for the bumper cover, tires/wheels, etc.

You were right, the dealer doesn't buy them back, and it's up to me to get rid of them. I imagine with the dirth of people here hat seem to be quite ready to crash their cars, it shouldn't take too long to get rid of the hood/grille/bumper cover...
The dealership will charge you far more than going to someone else, but they will generally do a good job, it does vary from dealership to dealership. Some of the dealers do have a decent aftermarket that they don't overcharge for (Tousley ford comes to mind).
When I ordered my 2012 GT and mentioned I wanted either white or silver racing stripes he recommended someone who does all of their vinyl stripes. typically that costs about $200-300. painting them on costs around $1000.
The dealership here doesn't do anything more than oil changes and warranty service. So sounds like your dealership does some stuff... Just do some price shopping to make sure they aren't going to charge you 3x normal (as many dealerships do).
Are you sure you'll be happy with the V6? You wont miss the v8 rumble your old mustang had? the 2011+ v6s are pretty fast, high 13s stock from the factory, but still, as much as you'll spend on appearance you could get a v8 instead, running high 12s from the factory.

If I win the Lottery tonight, I'll move up to the V8, and STILL put these mods on it.
