Who's tune are you running with that intake? I'd swap back to the stock tune and airbox first, just to rule tiose out. Pull the plugs and see what you have, too. What coils are you running? Most aftermarket COPs are known to be troublesome. Do you have the OE COPs?
it ran fine for 3 months after i put ford racing intake on and dynoed it. tryed it with my stock coils and it did not help. i have new plugs coming maybe i killed the old plugs as the intake bolts worked loose and i did not know it for about 2 weeks and still was driving the car hard.
my car has diablo predator 93 tune, granatelli pro series coils, ford racing cams, bbk 62mm throttlebody bbk cold air intake. bbk shorty headers, bbk under drive pullies, ford racing intake, 4.10 gears with auto trans 3000 stall, gt500 lower control arms, aluminum driveshaft, tci streetfighter shifter, the car has 14,400 miles on it.
i took the intake off and checked the gaskets they were all OK. ford dealer said fuel pump and injecters OK. i will put new plugs in it and if that dont help maybe another dyno tune and call ford racing tech line.
Put your stock could and throttle body back on. Aftermarket parts like these suck and do not increase horsepower and decrease drivability. If you are getting a miss, what's the symptom? Idle? Cruising? WOT? Vacuum reading?
Who tuned the car? Don't tell me you have all that and some generic tune from diablo?
I agree, granatelli sucks. There are so many people that have had problems with their coils and throttle bodies.

Check the compression. You can pretty much rule out internal damage that way.
If you burned the spark plugs up, be suspicious of the valves too.
Is it stock control box for the ignition electronics? If not, bring it back to stock.
Good luck!!!
