On the 99 and 01 cobras, is the tranny and driveshaft the same that is on the 99- 01 gt?? oh and im only talkin about the half way through 2001 models b4 they switched over to the new 3650

As long as they both have a solid rear axle. All the drivetrain components should be the same dimensions. If it has IRS then Id imagine the driveshaft length MIGHT be different. But the trans overall length should be the same even as far back as '94.
