It's be cheaper to get an aftermarket S/C because of all the modifications you would have to do to get one to fit.

Its possible... yes
Is it worth it.... probably not.

Its mainly designed for the 4V motor and the Eaton is not the most efficiently blower out there. The Kenne Bell 2.1L is a good option for you tho. Also check out Vortech, Procharger... also good to consider. Your probably gonna hear this from just about everyone tho... the Eaton from a cobra is not your best SC option on your 2V GT.

If you are considering a SC... your gonna have to consider its supporting mods as well. Might wanna think about upgrading your transmission, clutch, and getting a short throw shifter. That SC is gonna create some heat under the hood so cooling mods such as a heat exchanger, radiator is to be considered. And suspension... because with that much of an increase, its possible something could give way on you. Some I'm sure get by without many suspension mods, but its just insurance for you. Theres quite a bit that goes into getting a supercharger... its alot more than just slapping a blower on top and letting it go. You will also probably need to get a custom tune from a reputable tuning shop as well. 2V + Blower + no tune = tick tock tick tock BOOM!! Do some research before you get into something that you might regret later and do it right the first time.

Any type of forced induction aka supercharger, turbo, etc is a good investment on your car whether you have a manual or auto. I've seen 03 Cobras with Kenne Bell superchargers and auto trannies and they ****in run. Just throw a stall and a shift kit on your tranny and you'll be good to go.
