Even without the Lmaf you need to have the IAT reloacted.
No matter what you do, on a suck thru setup like a paxton or vortech (not ati though, as its a blow thru) you need to have the IAT located AFTER the blower and any cooler (inter or after) you have on the car.
The car needs to be programmed to pull timing as intake temps rise, and the only way to see the intake temperature correctly is to have the sensor after everything.

The ATI setups have the MAF after the blower. The blower "blows thru" the maf on ati procharger setups. If you have an integrated maf/IAT setup like on the 00+ cars (might be 01 1/2+ not sure) its fine with a ATI setup as the air is already heated by the blower.
Thats the problem, the blower heating the air. Even after a i/c, you still have a rise in air temperature from ambient (outside) air.
even on your current setup, with the stock maf, if you do not have the seperate IAT/maf setup you should. It might not be a problem till say 400+ WHP, but I would still want timing to be pulled when IAT rises.
Its not that big of a deal though, all you have to do is remove the 2 wires for the IAT temps from the integrated maf, solder them onto the new IAT, and put the IAT into the air stream after the blower/cooler. The IATs are pretty cheap (I dunno exact price, mine came with the MPH kit) and you can get em at any ford dealer, and probably the parts store as well.
Edit: I dunno why your novi kit doesn't specify that you should move the IAT, the IAT reloaction information I got when I did mine (didn't need to do it, other than moving it to after the blower, as my car had a sepearate IAT)came right from the vortech installation manual.

Its strange you don't have a area for your IAT AFTER the blower, but its not a big deal, like I said in the other thread I just put the IAT in the coupler seal between the blower and the intake pipe. you make a hole thats too small for the IAT and then force it thru, it has a sort of trangle shaped head with a smaller shaft behind it, so the seal pops over the triangle and then seals against the sensor itself.
