Fuel filter, vacuum leaks, but if you're having fuel delivery problems. Might want to find out how to test your fuel pump with a meter.

Is it possible that maybe a seal is bad or wasn't properly put on? My rubber pieces are new from what I was told so maybe one wasn't put on right or needs to be resealed?

Well, along with the boots, you should buy a chitons, and educate yourself. The coil comes in two parts, the coil itself which is exposed on top of the engine, the boot is what goes down into the spark plug well, and has a long coiled spring inside that goes over top of the end of the sparkplug.
There is no seal, it has a small lip that somewhat helps, there is really nothing to prevent water from entering the area hence why people have problems when they spray down their engines and then the coil will short.
