My ex-gf had a similiar issue in her 2001 3.8L ( i know its the 4.6L dont hate!). It turned out to be two bad coils, sorry mate, but that's probably what you're looking at.

Well I replaced my bad coil before, I don't know why it wouldn't be working.

My car had the same exact problem. Rough idle and shaked when accelerating in the lower rmp range. It really felt like poo and I thought something major was wrong. Then the next day the check enginge light went on. It was the first cold day btw. So I checked my oil and it was a tad below minimum. By this time, the eninge light dissapeared (warmer weather?) I added a quart until an oil change and the problem went away.

Hmm, that's really weird. I checked my oil when my coil went bad and it wasn't that low. I'm going to go put some injector cleaner through it and I guess when I go to the auto parts store I can check my oil level again. That would be great if that was the problem but I have my doubts about it...
