I am not sure if its the same intake manifold that a cobra uses. But you can buy a throttle body and CAI for a mach 1 and bolt it up. You dont need to use the ram air. The tube on the shaker hood goes into the air box.

All the mach 1 motors and aviator motors on karkraft.com are the automatic versions. Which have a cast crank which is weaker than its manual version. The manual version has a forged crank, but is also an 8 bolt crank which means you need to by another flywheel to bolt up to that motor. The cast crank is a 6 bolt, meaning you can bolt it up to your gt flywheel or pressureplate. Also the motors on karkraft.com dont come with a computer or in some cases a complete wiring harness. Its probably more of a headache to buy one of those to do a conversion. It would be easier if you were just doing a swap with that.

If I were you I would buy the Mach 1 motor off of Ford... http://www.fordracingparts.com/parts...tKeyField=6229

$5700 it comes with everythign you need for the conversion. You just need to put it in. But this is a manual version so you would need to buy an 8 bolt flywheel and bolt your clutch up to that. But it would be wiser to buy this an just trying to put the 4v heads and intake on your motor. Because the Mach 1 block is aluminum which saves you 80lbs off the front end. Thats good for handling and acceleration. Plus you dont have to worry about timing the cams, it will be alot easier.
The crank isn't the weak point of the motor, it's the connecting rods and pistons. The 8 bolt cobra crank is really overkill when everything else is unforged and the block is aluminum. It's essentially a waste of money. After you buy a computer and get it all put together, it's still a significant savings over buying a new Ford unit.

What about cams? I see GT's and Cobra's doing cam swaps, but I never seen a Mach 1 with cams. You guys ever see one, and if so how much hp gain? I was thinking about doing it to mine but I dont know if its worth it.

If your willing to go to the trouble of doing a swap just buy a mach. Ya itll cost more then your gt but its just better. You can just trade your car in and your good. If you try a conversion a LOT of stuff can go wrong and it takes a LOT of time. If you wanna modify your 2v and are willing to spend money, just get a blower.
