Is the bottom end forged and what does the manufacturer rate the stroker kit at? And why the stage III heads with what is essentially stage II cams?

That is one long A$$ sentence. Good luck with the Patriots. As someone else asked, "is the bottom end forged"? I would ditch the MAF, just use the stock one, it will work fine. "I" would think about bumping the injectors from 24# to 30#'s. Just my 2 pesos.

30's would be a good idea. I'm debating about a forged bottom end right myself.

Yes the bottom end is forged i have probe pistons manley H beam and a forged 4340 crank. So 24lb injectors arent big enough I have a gms mass air off a 2001 cobra

because you will be making more power then a stock 96-98, 99, or 01 cobra with full bolt ons, heads and cams, ecspecially with the extra cubes.

I am betting you make 340+ to the wheels on a conservative tune.
