After multiple attempts at fixing my problem, it hasn't subsided yet.

After sitting overnight when I start the car (which it does start fine) it acts weird. Weird as in when I put it in gear and hit the gas it hesitates REALLY bad. Kind of like it's getting gas, then it isn't. (maybe it has nothing to do with fuel but that's just my assumption). After it warms up it doesn't hesitate anymore, but it doesn't feel as fast as it used to either.

I've changed within the last 30 days to new NGK platinum plugs, just put a new motorcraft fuel filter in, Royal purple oil change with 5w20 & k&n oil filter, cleaned and re-oiled the K&N air filter, ripped off the plenum and TB & completely cleaned them with throttle body cleaner, and cleaned the MAF.

I'm at a loss at this point of what else to do maintenance wise to make it run good. On top of the whole sporadic throttle issues, it just doesn't seem as fast as it used to. Sure it's quick, but it's not scary fast like it previously was.

The only thing that shy's me away from that as the problem, is the hesitation goes away after it warms up. Any thoughts??

Oil on the maf from filter maybe? No codes thrown? Coil packs all good? I had a coil go bad and it hesitated like that, did not get better though. Strange... but it could be possible. How about your sensors? IAT, o2, or anything like that?

sorry not much help, but you just have to work through the stuff it could be

No codes. could be oil on the MAF. I'll take it out and clean it again tomorrow and see if that helps any.

I noticed the problem the worst after I removed the TB and Plenum to clean them. After that she started running odd after startup. Weird thing is before I cleaned them it used to tick real bad after I'd get on it, but after I cleaned them the tick went away. Bad part is the tick went away, then the hesitation began.

It's one problem after the other.

Where is the IAC located? A few people mentioned I should clean that. Not sure if I did already or not, but I was curious as to if that could be the issue.

I get most thrown off by the fact that the major hesitation in the low end goes away after it warms up. That makes no sense to me. It does it every single time I let the car sit overnight. It's almost as if the car's pissed at me for not driving her all night

the iac is on the right side of the plenum looking at it from the throttle side, it sounds like maybe you have a vacuum leak especially since the problem persisted after you took off the throttle and plenum, try to get it to hesitate and spray some carb or FI cleaner around the plenum /throttle, if the hesitation stops youve found your leak.
