will a 1999 cobra short block fit in place of my stock 2002 short block. And all the other parts attach properly with no modification needed?

It should be the exact same power plant. Both PI and both in the same body style new edge mustang 99-04 should all be alike.

timing cover may need a hole massaged and possibly one plugged with sealant. but the easy answer is yes it will work

Thanks I thought that it would work. Just wanted to get some more theories to back up mine.
